the mechbox that it came with is a franken mechbox at best

Could you post pics of the mechbox open?

A potential problem is axle hole alignment. I have yet to see it in any mechbox I've worked on, but if you think about it, lateral tilting of even 1 gear could easily lead to a problem like this.

If this is a custom mechbox, care may not have been paid to position of the axle holes, or the initial jig was faulty at the casting/machining level.

I have seen mechbox/body alignment issues that prevent a gun from firing and leading to stripped gears (motor pinion and bevel), but nothing at the axle hole level. It should be easy to see with just the gears installed. If you spin the gears by hand and watch the axles from the outside of the mechbox, tilting would show uneven axle spin on the bushing/bearing. But the tolerances are small, so you'd have to spin it slowly to have any hope of seeing this.

I can only speculate though, having never seen the gun or the parts in question.
